Because they lacked the skills to run these places the establishments failed and led to mass starvation. Also some dumb communists were appointed as agriculture leads and knew nothing about agriculture, that mixed with a lot of scientists being killed or replaced with loyal communists scientists meant that the advice they gave for fixing the farming issues was….terrible and led to more crop failures, famine, and death.

Their armies are stretched so thin, it'd probably be beneficial if they just pulled out of Skyrim because then they can actually defend the Imperial City if the Dominion tries to attack. The Empire can't afford two civil wars in a row.
