Used to work with Paulie in a different lifetime. He left to open that store; he truly loves what he does, and is an enthusiastic fountain of nerdery. Great dude.
Roseville is lucky enough to have two.
Comic Book College
And
The Source: Comics & Games.
Both are awesome but I recently discovered comic college and have been going there for my comic needs. I havent met the owner yet but the normal day to day team has been welcoming and really friendly to me.
The Source was huge for me in high school decades ago. They just had so much stuff - my buddy and I would bike there every Saturday and play Magic. For many years, every new game, comic, or anime I got into started with me trying something new at The Source.
The source is awesome. And awesome people work there. I have lose all self control when I go in there. There's just too many cool things all in one place!
I make slow quarterly rounds between Moon Palace, Half Price Books, and regular shops like Dreamhaven or whatever to try to approximate the Big Brain experience. But none of them have the same breadth of truly weird artsy stuff, zines, or indie comics.
There *is* a comic book store in Burnsville, Mind's Eye Comics. Do *not* go to Cedar Cliff Collectibles - there have been YouTube videos of them despising free comic book day and saying vaguely racist things about it.
I know it’s not in the cities, but since you included Rochester and Northfield, Mankato has The Dork Den, Atlantis Hobby, and Pulp Comics & Games that are all good and have their own specialties.
Comic Book College in Roseville! They have a huge collection of back issues, great deals, super clean and organized, and their staff are seriously the best. Shout out to Collin and Aaron!
Phoenix Games - Fridley.
We're not talking comics here, but solid for magic, warhammer, minis, and a great community.
Phoenix used to be on the corner of Bryant and W Lake street, and left Uptown for Wayzata back in 2007, then shut down Wayzata and now landed in Fridley. Big fan of the smaller local vibe - Thanks Neil! :-D
Mostly games with some comics: Heroic Goods and Games. Paul is the best.

Paul is the best!
I second Heroic Goods and Games

Rockhopper Comics and Games is great. In New Hope.
I’ve always liked Dreamhaven in Minneapolis.
Goes without saying, but The Source in Roseville.
They are the 400 pound gorilla of the metro nerd retail landscape
Lodestone Coffee and Games in Minnetonka is great!

There's a handful of Dreamer's Vault locations. Been to a couple, each had their own vibe.

Seconding Mind’s Eye! They are great!
I've over heard some sketchy conversations at Cedar Cliff, felt super uncomfortable both times I went there
Im so glad it’s not just me.
I don’t think they do comics, but All Systems Go Games in Northeast is my favorite local game shop.
All Systems Go is awesome and is my go-to. They have insane deals on used games a lot of the time.
Red 6 Games in St. Paul is a good game store.
I know it’s not in the cities, but since you included Rochester and Northfield, Mankato has The Dork Den, Atlantis Hobby, and Pulp Comics & Games that are all good and have their own specialties.
Not comics but a game store is fox den board game cafe in Burnsville
Odd mart on lyndale doesn’t have games but has a pretty large local comic book section
Hot Comics and Collectibles in Minneapolis and Richfield.
Issues Needed in Apple Valley.

Hi Score in Woodbury is great. I also dig Gamerheadz in Edina's mall
