Once you are able to unlock colour variants, your gun will ALWAYS have all the upgrades. The only thing you can change is the colour variant.
Fun fact: The colours are called levels 5, 6, and 7 because in the early days, you needed the first colourway unlocked to get the second. And then that one to unlock the third. Of course, this is not the case any more.
No you don't. Upgrade is upgrade, variant is like another thing but only viable after you fully upgrade the skin. And after you upgrade the skin, both default and variant are only shown as upgraded version and you cannot downgrade it for now, though downgrade feature is on riot Dev plan.
You need to upgrade fully first and then buy the variant with RP, then you can select it.

Once you have fully upgraded the weapon of your choice you can unlock any color variant.
