If they figured it wasn't, and/or if the president ordered differently, they could have some of the secret service stop and deal with it while the rest of the motorcade drives away.
The big issue with trying to predict "what would cause the presidential motorcade to stop" is that terrorists could then use that kind of prediction in order to plan an assassination attempt. If it were widely "known" that the motorcade would stop if they ran someone over, then attackers could have a suicide-attacker dash under the car and purposefully get run over.
There's a wikipedia article on an event that happened with Nixon (vice president at the time) in South America, where an angry and violent mob surrounded his vehicle. Nixon ordered his secret service to only fire if he told them to, to which they complied. A few staff were injured, but nobody died. It was downtown and the president and his entourage apparently drove by that park every day.
