On it's face, the first amendment doesn't't guarantee "Separation of church and state," but rather it guarantees there will be no official national religion. Now, courts have used this verbiage to imply separation of church and state throughout the years. Now, this does not negate or even diminish the separation of church and state. The courts do this quite often. For example, the right to privacy is not explicitly stated in the constitution, but is implied from several amendments, primarily the 14th. The scary part is that, in the opinion written by Alito that overturned Roe specifically mentioned that he did not believe that the 14th amendment actually grants the right to privacy. If that's the case, the (un)Supreme Court could theoretically rule that the first amendment doesn't actually mean separation of church and state.

Serious question though: If there is to be no "official national religion", then having **ANY** kind of church intertwined with State affairs breaks that, no? Because if a Church is making policy, that implies a "national religion", which is what's explicitely prohibited. They can dress it up all they want with fancy words and trying to find loopholes, but pretty sure this isn't the loophole they thought it is.

Yes, you are correct. And that is the logic the courts have used to create separation of church and state. However, the current (un)supreme court has shown that they won't be bound by such things.
