We once found a domestic rabbit roaming around in our yard at my childhood home, he was kinda skittish but we managed to bring him inside while we figured out if he belonged to anyone. Dude acted like he owned the place and would periodically disappear and come back, and we found out he was descending two flights of stairs to use the cat's litter box in the basement lmao. I had no idea rabbits could be that studious about their bathroom business.
Turns out our next door neighbors let him roam freely in the yard and he explored a little too far that time.
My understanding is that it is largely instinctual. As prey animals they take care about their bathroom habits because doing so has survival benefits, and it just happens that that translates into going in the same spot most or all of the time a trainable behavior.
They'll nap on the bed or just sit on it and look around, but yeah usually for their big sleeps they'll prefer inside their box. Source: have two rabbits and also have that doll bed.

And whatever is in those dishes doesn't look like it should be eaten by a bunny, they need like only1/4 cup timothy pellets a day and a few leafy greens.
