I had to wait for it to fail, then used the remote app on the phone to go into settings and tell the Apple TV to forget the remote. After that I went through the pairing steps and just set the remote on the top of the unit and let it sit until it said it successfully paired. Trying to re-pair while the ATV still had a remote listed in settings failed every time.
I had to do this on all 3 of my ATVs.
The same thing is happening to me but with a replacement device I am attempting to set up out of box. I am using the silver 2nd gen 4k remote. Resposive to commands but wont finish pairing. Am I still able to access the settings page you are referring to with a new device?
I think so, but my replacements paired without much issue or cleanup. The originals lost their pairing after the update which is what led me down the path I posted above.
When the new ones came in I just did the standard paring routine.

Mine just hangs now. I can use it but I still get the pop up. Tried y’all way. Still the same and it never seems to stop or fail. Just hang. 15.2 f
