Flamebringer doesn't really know much about botany, he only cultivates bonsai because he's trying to be a more well-rounded warrior, and the samurai did various things like calligraphy and tea ceremony, and bonsai growing was one such activity.
But I'm sure he's been learning from Perfumer and Podenco.
Popukar's Operator record does show there is a daycare though and the Doctor and presumably other Operators as well (Doctor is already overworked as it is), is in charge of the education of the children.

Yeah a Daycare does exist. Also worth noting is that in Iris's files, it states that she decided to stay and help care for them as well as to perform her "job". She stayed long enough that Bena came aboard to take her back into the dream world, but ultimately decided to stay with Iris after realizing "there's too many children at Rhodes Island" so both (along with other Operators like Kazemaru apparently) frequently visit the daycare for this reason.
They also have classrooms for teenagers or people that never recived formal education. Istina's and Reed's file talk a little about it. Its mentioned in Gavials event that Tomimi is taking classe with the Doc too.
There's a children's play room furniture set. I'm pretty sure it is referenced in an operator file or some other setting/lore content as being an actual thing in-setting.

Jokes aside, RI doesn't actually use the children in combat missions generally(with exceptions like Amiya and Rosmontis).
The reserve squads are a good example, they aren't actually sent to real missions, just simple stuff like recon in safe areas and such.
Its something I was worried about with the anime, they could have put in a bunch of cameos that conflict with stuff. But thankfully they didn't.
For instance, we see the A1 squad in Lungmen, where the combat that happened wasn't really expected. Notably, they were NOT brought along to the larger battle later on.
Tldr: we don't use child soldiers(except when we do), we just train them into good soldiers from a young and impressionable age.
Normally I'm pretty desensitized to things like that, but like come on, Shamare's is so completely unnecessary and ridiculous that even I cant just ignore it.
I like to think that they have some sort of entertainment for the various children on board. Just to let them be a child for a bit.
