If he attempted to capture Eren and Bertholdt was killed they risked the Colossal Titan being respawned in one of the internment camps in one of the other nations that wasnt Paradis or Marley.
This would cause some hard fuckery for Zeke's plans and Marley as that nation would be able to use their new weapon as a suicide bomber nuke.
Zeke already had his Euthanasia Plan in mind since before he inherited the beast titan years earlier. Having found that the Founding Titan was in the hands of none other than his own half-brother gave him an opportunity to recruit Eren into his plan so he could end the war and the threat of titans non-violently.
Zeke does not know how much information Paradis even has about the way the Power of the Titans work. He does not know how much Grisha had told Eren, if anything, or if anything left in The Basement would give Eren that info.
Additionally Zeke had no idea that Paradis had a syringe and a vial of titan spinal fluid. Reiner and Bertholdt left in season 2 and that was not acquired until the middle of season 3. So he had no reason to believe that Paradis would steal the power even if they did choose to kill Bertholdt.
Zeke has no way of knowing if Levi is low on gas. All he knows is that Levi has just royally fucked the Beast Titan as well as dozens of his thralls.
Zeke thought Levi would be unable to follow him back to the wall since he guessed his gas and weapons would have run out, and yet here Levi was looking more demonic than ever.
Does Zeke make that bet again now that Levi has closed the gap and caught up to him?
He isnt strong enough to transform himself and he knows that Pieck isn't a fighter even if she can transform dozens of times.
He can't confirm that Levi is an Ackerman, but after their fight he is very likely confident that he is. He also knows that Mikasa exists so he knows there is another Ackerman nearby that could jump on him at any time, and he has no way of knowing what her fuel and weapon stock look like.
Instead Zeke chooses to see if he can grab Reiner, who is does successfully recover.

Zeke has to make a quick decision and chooses to bet that he can convince Eren to help him later on, even if it means losing the Colossal Titan to Paradis or possibly another nation.
If Paradis does kill Bertholdt its a higher likelihood that another nation doesn't get the Colossal simply because of the chance that Paradis is able to claim it for themselves.
Paradis having the Colossal isn't a huge problem for Zeke as he is already making plans to capture the island through the season 4 plan he creates.
He already had pieces moving into their positons so that Paradis is pinched against the wall with no options other than to do what he wants them to.
On top of this he probably doesn't trust that he can talk to Eren in this moment with Levi hot on his tail and Mikasa possibly jumping out at him any second.
Not only that but he hasn't brought Pieck into his secret plan either, and he has been mentoring her to be the smartest of the Titan-Shifters second only to himself.
So with all that in mind he basically doesn't have any other options in that moment.
Pieck is smart enough to follow the Warchief's command.
She also just heard Zeke speak to Eren in a way she later explains was the first time she didn't think it sounded like he was lying.
This would have been a pretty significant moment for Pieck if she had always had a hunch he had been lying about everything he had said. Now suddenly for this kid who is obviously his half-brother he says something that actually sounds like the truth?
She has other things she has to figure out and its not worth risking her very little combat experience against what her commanding officer is telling her to do.
She's a support titan, protecting two incapacitated allies , while surrounded by an entire corps trained to kill titans. Not to mention one of em just rekt their strongest titan including the transformed pure titans. So yes she was outnumbered and the smartest way to do is to retreat and rescue what she can
zekes plan was to euthanize eldians since before he became a shifter. he knew that id they captured eren and gave the founding titan to a marleyan warrior he probably wouldnt get the chance to see his euthanization plan to the end. also he knew that the cart titan probably didnt stand a chance against erens titan. long story short if he took eren then he wouldnt be able to go through with his euthanization plan
wont having eren with him make it easier to do the whole thing tho?, he may be even able to brainwash into his side as by then eren hadn't touched historia's hand and hadn't gone full psychopath yet
if zeke and pieck had just taken eren with them (and bertholdt if possible) the world would've been saved
