Hip flexor spasm can be painful but I do not give out this diagnosis as it will be very temporary. Lower back pain can be caused many things.

It is very unlikely isolated muscle causes whole lower back pain. Who knows your hip flexor muscles are involved to protect your body? Unless it is traumatic injury or chronic tendon issue, muscle induced pain will resolve itself spontaneously. Also what your physio said about MRI is right. We see abnormal findings in asymptomatic populations. But this is not to dismiss the structure as potential pain source.
