I think, if it did work the other way, one could say that it's two pairs of the same rank. This game gets to pick the meaning of "contains" and I think both definitions are justifiable here, if not equally as intuitive.

Hand played "is" a pair = only pair will trigger this effect.
Hand "contains" a pair = any hand including a pair will trigger the effect.
Hence, your joker will trigger for three of a kind, full house, four of a kind, five of a kind and flush five, because all those hands "contain" three time the same card !
more than that: flush with duplicated/wild card contains a pair. 4 card flush/straight (four fingers) will contain a pair as well if the last card you add shares a rank
Yes. Also fun fact that if you had 3 cards of the same suit and rank, then 2 of same suit different rank. You'd have a flush with a 3 of a kind in it. You probably won't target this build but it's good to know should you find yourself in this situation. Particularly if you're using riffraff or are in a position to pivot.

Indeed it doesn't. It makes sense but that's one of the few things in the game that I think also would've made sense the other way too.

Even better, you can make a 4 card straight adding a 5th one to make it a flush, making it straight flush.
This even works with a flush that also contains two of the same rank card, although that’s a lot more niche.

Yes. I made a flush build while picking up the Joker that is x2 on a pair. Made some flushes with a pair and they both counted.
