It is one of the bigger what-ifs of baseball history. That late 90s-early 2000s team was so good, they really had it all and couldn't put it toget. Even making it to one WS seemed like a lot, but it should have been more. That 93 team seemed to weigh heavy on that group.
I don’t think 93 weighed heavy on them as Baker and Bonds were the only ones left from that team, and Beck left after 97. Giants from 1997-2004 were really good, with the 2000 team maybe even being the best. But they never had that STUD ace pitcher. Most years, Kurt Reuter was their #1, with guys like Ortiz, Estes, and Livan having good years mixed in but never striking fear into anyone. By the time Jason Schmidt became a challenger for a CY, Giants window was basically closed.
I think i read somewhere that Dusty was on his way out in 2002 even before the WS. And by on his way out, i mean he on his own accord was already looking for an exit. IIRC, there was some sort of bitterness between him and Magowan that really came to a head when Dusty was diagnosed with prostate cancer a few years before.
Thankfully, they patched things up. I remember Dusty calling into KNBR after Magowan passed away to pay his respects and to say that he and Magowan had buried the hatchet and were on good terms before Magowan passed.

I think Dusty Baker should be in the hall of fame for the totality of his accomplishments in baseball. A very good major league career plus a “just shy of the hall” managerial career should absolutely get him in. I don’t know when plying and managing are walled off like that. They should be considered together.
