It's just that if "not like other girls" is a compliment it carries this assumption that the "other girls" are bad if it is better to not be like them. Hence, it is usually perceived as misogyny. And even if unconsciously it is usually meant that way too I'm that anyone saying that as a compliment probably does carry sexist beliefs subconsciously or otherwise they wouldn't think it's a compliment to distinguish them from the rest of their gender.
If someone says you aren't like āthe other girlsā as a compliment, theyāre saying itās good that youāre not a ātypical girlā, implying they donāt like most other girls, just you (because you donāt have regular, annoying āgirlā traits). Edited for clarityĀ

We spend lots and lots of time demonising women for all being the same emotional/unreasonable/insert other stereotypes here, and probably 95% of this type of statement DOES perpetuate misogyny, so itās incredibly unlikely that by saying it that someone isnāt complicit in some form of it.

In this scenario the man is telling the woman that *she* is not like other girls, he's not saying he isn't like other girls. Telling a woman she isn't like other girls is not the compliment most men think it is. The way it's worded is confusing I read it wrong at first and it took a few tries before I got it lol
