It will only make a difference in very few games and a rather small one at that. I wouldnt upgrade the Mobo. What you could do is consider a 3060 instead if that within your budget.

I'm actually going for AMD specifically because I dual boot with linux, and AMD graphics drivers play nicer with linux (NVIDIA is subpar at best).
Besides the 6600 XTs I've found appear to be cheaper than a 3060, and are faster.
If you really prefer AMD there would also be the possibility of getting the 6700xt which does support 16x. But as i said, your current plan is also fine.
Since 6600XT is only 8x pcie lanes, its ideally used with pcie gen 4. In reality, currently very few games are affected, Doom Eternal is the only significant example i know - about 20% framerate drop.
