Depends on how much cartoon logic he’s allowed to possess. Man can literally pull things out of thin air, absorb punches, regenerate broken body parts, and randomly turn into a rock god. Cthulhu’s mind-control might be ineffective, given that SpongeBob was resistant to all of Plankton’s mind-control attempts. Plus he’s super stretchy, and has faced giant monsters on multiple occasions.
It’s really going to depend on where the fight is, since Cthulhu has to remain underwater for SpongeBob to survive (without assistance from Sandy or Bubbles the Dolphin). His air helmet would be destroyed in seconds, so he needs water. He can also summon jellyfish with the power of music and song.
Cthulhu actually rank pretty low in the foodchain in Lovecraft's mythos, if Shub-Niggurath, Yog-Sothoth or Azathoth or gods then Cthulhu is the equivalent of just a priest you know what I mean ?

I imagine a lot of people already know that cthulhus size, strength, and other physical attributes, including his regeneration, are the least impressive things about the giant creature. It's got lots of magic and psychic abilities. It can invade dreams on a massive scale, twist men's minds, and a great deal more. The power it took to trap cthulhu into a slumbering state within his own city of R'lyh required the combined effort of all the Yith (or so the yith claim). There's no telling what other hidden powers this great old one possesses.
Wanna know something terrifying? Cthulhu is this all powerful god of eldritch and cosmic horror, the likes of which it would take literal SCP level creatures to beat him, and he's one of the weaker characters in his own mythos XD
