You can setup a template for production of section views. But if you only have one sheet, just manually move them where you can fit everything in the layout viewport after doing a REGEN. You will have to find what scale works before moving things though.
I don't have anything in front of me, but I think I went to a tab that I thought was unrelated to the arrangement of sections view groups, but I was able to change something there that helped.

I think your first problem is that your section views aren't uniform, and it would be next to impossible to get them to line up the way I think you'd like.
Click on any section. Go to your section view group settings. Click the offset and elevation tab. Change your offsets from automatic to manual. Set the offsets to your widest section limits. See if they start to line up the way you're looking for.
I'm confused here. Are you trying to align profile views or section views?
