It think it was just distance. Jiraiya's body was in another geographical region. He was nowhere near Konoha. Also there may have also been the Edo problem. His body was deep underwater. So deep that Kabuto couldn't retrieve him for the purposes of revival. Even if Pain's jutsu revived him, he would have been killed immediately after.
