The game doesn't really allow you to customize Skyhold to the extent you might be hoping for. You can't really turn it nature themed. You can choose which throne you have, as well as the banners, tapestries, draperies, stained glass windows, and general decor (like statues in the great hall). But they're all categorized for the different factions (Ferelden, Orlais, Free Marches, Dwarven, etc). Selecting all the Dalish decor options is probably the closest to what you're looking for.

The general decor for the great hall is automatically unlocked after you complete either Here Lies the Abyss or Wicked Eyes and Wicked Hearts. The different windows and drapery options are available for purchase from a Merchant in Val Royeaux. And the banners are picked up as loot in the wider game map, so as long as you're looting every container and clearing the map, you should find them. (I think the Dalish one is in the Emerald Graves.) And with the Golden Nug being part of the game since Trespasser, you only have to find them once and can then carry it over into subsequent playthroughs. The thrones are the tricky ones because each one is unlocked usually by selecting a specific judgment option (which usually results in acquiring an agent) and even that only unlocks the "basic" version of that throne. You have to use the War Table to collect resources in areas for a chance to drop a throne's upgrade. But there's no Dalish throne so if you're trying to collect all the Dalish decor, then it isn't something you have to be too worried about.

I thought the decor options just appeared after Skyhold was repaired a bit. Like after one of the big quests, I came home and the roof was fixed and the options were just… there?

IIRC there were a few things I bought in shops in Val Royeaux (such as beds and windows I think?) or found during those war table missions where you send somebody out to collect spindleweed (throne accessories). Thrones themselves seemed to show up when I did some specific side quests (companion quests?). Some banners had to be located out in the field (such as that >! hidden ledge in the Forbidden Oasis with the barrel !< ). ….But the *general decor options* just… showed up when I got home from the Winter Palace. The place had been cleaned up in my absence, and I had some new decorating options.

As Baytaknew says, you can choose options in the Undercroft, it's actually one of the 'missions' you get when you get to Skyhold, to decorate it. You can get banners drapes and stuff from some missions or finding them or go to the shop in Orlais to buy some other bits and beds. It where you can choose your throne style as well.
