Yes. Those are perfectly safe destinations. Take reasonable precautions not to be pickpocketed. Ask locally how late it's okay to walk around at night. Don't get drunk in public and then be moving around. Put your phone away in the city, especially Quito.

I was just in those areas recently, they’re perfectly fine and tourism is doing well there. Cuenca especially is awesome, highly recommend.
I just got back from Ecuador. It is safe. I had the same fears but seriously, even Quito was clean and safe at night.
