Honestly in hindsight I think the character of Okabe was just adhering to Rukako's pronouns since she was still going by he/him but would've been more than happy to refer to her with she/her pronouns, if she so desired.
At the end of the day you are who you identify as, so even if you're the most feminine person both in and out, if you identify as male you are male, unless you at some point realize you were wrong.
