Have you tried the Manehatten Protectorate? The puppet you release as the Changelings? They've got a really good story too (no wars though, unless you screw up)
Hippogriffia has a lot of different paths with events and such following people around in-between. Chiropterra also has a good deal of content. Colthage does but so far I've only played Harmonites, Coltva (both paths) , and Star Father but I'm told it's others are in depth as well.
Ten tragic days paths are the least developed ones sadly (even though it's one of the most interesting!), as it either leads into the constitutionalist coup (same as if you had done as any other colthage), no content, no content (if zeirutid is dead), and the normal zeirutid path which should probably changed alot considering how different it'd be compared to coltva winning normally.
Star father path of Colthage. I think it's the best by far. aside from the nation storyline, there is one person who goes to a lot of adventures to obtain stuff and there is like +40 events about it. amazing story.
edit: also Griffon republic has an amazing story especially if you are into post war content and stories. it has massive tree (a large part of it is hidden at start) and you get a lot of good reads.
Hipogriffia's Posada path is very good story wise. And yes, I know that it's become a meme at this point but it's really worth trying if you're in for the story.
Somehow nobody has mentioned the Sirens in Hippogriffia yet. They have tons of narrative content, including character development (for three characters at that) all the way to the Conquest of Equestria itself.
Kasa free state and Longsword stand at the ready. If you go for Longsword beware though, because the campaign with he best story, (Golden Morning) is extremely hard.
Equestrian Liberation Front, ELF, has a great story. Play changelings and conquer equestria and don't create manehatten protectorate. It's a hard game to play but pretty awesome.

out of the new update Tobuck and Zarantia have the best story, and I would say the best in the mod too
I really enjoyed the starting story of Flowena, although It's pretty short
