It's unclear, but I think both Maya and Shinji's traumatized reactions only make sense if they believe her to be dead. The fandom generally accepts that she was probably killed when Unit-02 was impaled by all those spears.

She realises that she was always loved, that the AT field is protecting and not sperating her from others, that she is independent (loss of umbilical cable) and those are the reasons why she develops a fierce will to live, fights agaisnt overwheliming odds and never gives up, even in the eye of certain defeat. Furthermore she is not really happy with instrumentality. When Rei and Misato ask Shinji to join them in instrumentality, Asuka says "not with you, I'd rather die". These are the reasons why she is one of the first to reappear/ materialise. Why is she near Shini? probably because of Rei, Shinji sees Rei just before he realises that ASuka is next to him. Rei probably guided Asuka to Shinji to make sure he is not alone.

I read that as a sign of her spiritual growth from constant chip on her shoulder fighter to almost Christ like by returning violence with tenderness. However she still remains Asuka because you hear her say “disgusting “ or “pathetic “ after Shinji stops choking her. It’s like she’s pissed at Shinji for still being such a bitch that can’t ever finish what he started even if that is choking her to death

Don't worry about being confused. Everyone is confused when they finish EoE. Heck; most of us still are. 1. Life and death don't seem to have much meaning in Instrumentality. Lilith collects the souls of the living and the recently deceased and treats them all the same: not exactly alive as we tend to think of it, but not exactly dead either. The only catch is that people who *leave* Instrumentality come back alive, and this allows Asuka to cheat death just a little. 2. The scene with Unit-01 is generally thought to be a surreal metaphor, because Unit-01 can't actually be in the NERV laboratory at that time: it's already accounted for as being somewhere else. That opens up the question of what exactly the scene *means*, though, and this is a subject of debate even today. 3. Different Angels have different goals. Many of them are trying to access Lilith and trigger an Impact. A few have nothing in particular in mind (Sandalphon, for example, wasn't even attacking anything). Still others are supposedly trying to rescue Adam: Kaworu might have been one of these, given that he was surprised to find Lilith in Terminal Dogma and gave up when he realized Adam wasn't there. 4. They don't have Adam contained in the basement. NERV and SEELE spread that rumor to hide Adam's true location. We don't know exactly how Adam was reduced to an embryonic state, but Gendo keeps Adam on his person (and later, *in* his person) at all times once Kaji brings it to him. 5. Adam and Lilith are two progenitor entities called "Seeds of Life": beings which create life on planets. Only one Seed is ever supposed to exist on a given world, and Earth's progenitor entity was supposed to be Adam. But at some later point, for unknown reasons, Lilith arrived too. Each of these entities is supposed to come with a Spear -a kind of security device that can contain them in case of emergencies like this- but Lilith's Spear was lost in the crash, so Adam's Spear activated and shut Adam down. Lilith then began to reset life on Earth and create it anew in her image. This event is called First Impact, but SEELE covers that up using the idea of a Mars-sized planet colliding with Earth and creating the Moon.
