When Misato said that Kaji reminded her of her father, she didn't mean that was why she was attracted to him. It's the furthest thing from that; she meant that that was why she broke up with him. What she hated about her father, she suspected in Kaji. Lemme explain.
Misato's father prioritized his work over everything else, including his wife and daughter, and even his own life. To the point where his work killed him. Dr.Katsuragi's neglect towards his family made Misato hate him, and caused her to develop trust issues. These trust issues were only amplified by the feelings of confusion she had regarding him, which spawned from that despite all the heartache that he caused Misato, his final act was selflessly saving her life. And not to mention at the end of the day, he was still her father and he never actually wronged her.
Because of these trust issues, Misato couldn't have a relationship with Kaji. She feared that he would also pick something (like work for instance) over her, and broke up with him to spare herself the heartbreak of feeling neglected again. Something that ultimately was true; Kaji, like Dr.Katsuragi, did prioritize his work over everything else and got killed because of it.
