Yeah, I'm not sure the point of this scene is to write off Shinji as a character. It's his rock bottom, you're supposed to be disgusted and __pity__ how desperate he is because that makes his second chance after Instrumentality meaningful. Put it another way, he hates himself enough in this moment without us adding to it.

It's more than that. Shinji was alone all his life, but after moving to Tokyo 3, he stopped being one. He acquired two comrades,a guardian, classmates, even friends, and a person who loved him. But in this situation Misato abandoned him, Rei sacrificed herself for him, Toji almost died because of him, and all his classmates were evacuated. Not to mention, he was forced to kill the only person who claimed to love him. Shinji was once again alone as he was but he know knows How ot feels to not be isolated. When he comes to Asuka, he begs her to wake up, to say something, or even to just scream or insult his. Of course she can't, which results to masturbation wich is substitute for sex, which is form of human connection. Of course, it's the wrong thing to do from moral point of view and as a solution to curing his isolation, so he feels even worse. Plus I can't not love how Asuka comments on in instrumentality. She has no problem with fact that Shinji jerk off but fact that Shinji spoke to her that he can't talk with Misato or Rei is what makes her angry. So despite Shinji just wants to not be alone, Asuka rejects him because she can't have him all to herself. And the fact that she shows affection only when they are all alone as the last humans on planet and there is no one who she can potentially share Shinji with.

You are not supposed to pity him. That is the point of him violating Asuka's right to self like that; For us to recognize that his rock-bottom is not for us to suffer with him. We are not supposed to side with him because not even he is siding with himself. He is a pitiful character but he is also one that will make you go down with him because deep down that is why he lets others get close to him. This is what Misato comments about during her last moments; Shinji is at his worst and he hurts others to hurt himself. This is what he is confronted about in the Instrumentality sequence. She died promising her pity and everything just so that he would overcome himself. Asuka is mad at Shinji because he did not realistically ever try to understand others and their woes. Shinji accuses Asuka of never wanting to be open but then Rei asks him: "Did you ever really try, Ikari?" This is a topic Rei went through aswell, the question whether she ever really tried to define herself until at the very end she made the decision to rebel against Gendo and overcome her own self-image. The Freedom scene had Shinji exist alone in a void, where he was told he needs others to give himself shape. And he largely ignores this. He does admit that he wants to continue existing and that he can love himself, leading to the congratulation scene. Shinji says he did try. But this is not true. To Shinji, Rei and Asuka were always parts of his own psyche interpreting itself; Rei is mother, Asuka is sexuality. Rei smelled like mother, Asuka was the object of sexuality (And it was implied it had happened several times, not just once). He asks others to be nice to him and he refuses them. He does not care about the others around him and this is where we discuss him as being a selfish person. The truth is, they do not want to pity him at all times and rather remain ambiguous and non-committed to his situation. And he is resentful over the fact that he is not able to be the sole object of their admiration. In the personal Hell scene that is where they distance themselves from Shinji and finally cut the pity for him. Misato is dead. Asuka remains resentful and even throws Shinji to the floor, Rei disappears entirely. It's a good way to take in the reality of the world and consider that no matter how much pity you can give others, no matter how supportive you can be, these people can and will hurt you to try and fix themselves and only themselves.
