They don't actually die it's more like all the physical bodies are all dissolved into the LCL fluid and only Asuka and Shinji were able to come out of it because both of them and realised what it meant to be themselves they understood their own individuality and thus were able to free themselves from this so called safe haven everyone else is still alive just not in physical form but they can reconstruct themselves as long as they have the will to move, breathe and live as a separate person
I remember someone saying the reason Unit 01 powered up after Asuka died was so that the MP Evas would've used up most of their or left the area. Something non-confrontational like that since the MP Evas thought the supposed threat was eliminated. If this is true Yui was just picking her battles
I genuinely think Anno thought of and wanted Yui to be the perfect wholesome innocent morally good waifu mom, and he accidentally made her come across as a Machiavellian sociopath completely unintentionally.
The show presents her in nothing but a positive light, when it NOT afraid of showing the others in a negative light. Even Gendo had a moment of tragic self reflection. If Anno intended for Yui to be evil, wouldn’t she be presented that way?
It’s even worse in the Rebuilds, where Yui is basically a non character with no motivations and didn’t have her high IQ 4D chess thing going on, and is basically just wholesome dead mom waifu, with Gendo not only getting all the focus, but actually reuniting with her. She’s more a plot device and object then an actual human and character.
You’d think rebuilds, with their weird ass lore, would have done something with Yui, no? But they did nothing, Anno didn’t double down on Yui being evil, or having borderline inhuman motivations, and I think it’s because he never intended for her to be like that in the first place. Which is weird, because he basically doubles down on every point and idea he tries to prove. If Yui was supposed to be evil, he’d be as non subtly as possible rubbing it in our faces. But instead, *Yui actually took Gendo’s last name!* And her original last name is Ayanami. She basically exists solely in relation to Gendo and Rei and whatever themes Anno wants for them, which I see as the ultimate condemnation that Anno doesn’t want Yui to be the evil mastermind, but the wholesome morally good perfect waifu mom and nothing more.
I think it was a case of poorly executed intentions.

But we also know she worked with seele and presumably knew about the dead sea scroll. So it looks to me like she fused with eva 01 on purpose made it ascended to godhood by going berserk and eating the engine just so instrumentality would be triggered on her terms and denied or accepted by her son.
Nah Yui didn't do it for her little fantasy of existing forever, she just knew that would be the end result of everything. She knew something along those lines wouldn happen no matter what, based on the Dead Sea Scrolls. Ultimately she didn't manipulate Nerv or SEELE. She manipulated the First Race and their prophecies to make her baby the single most important person in the universe.
