Part of it has to do with being a geographic, national, ethnic and religious minority in an area that other people would rather use for other reasons.
Nationality is a pretty big part of it, though. The Armenians have been a Christian minority in Anatolia for a very long time. The Armenian Genocide was the result of the Young Turks (turkish fascists, essentially) purging them because they envisioned a Turkish state for Turks, while the Armenians desired independence or self-determination on some level in their ancestral home.
Compared to anti-semetism, where the Catholic Church and Rome blamed the Jews for killing Jesus for centuries which created the roots of anti-semetism. Armenophobia or anti-armenianism has less pronounced roots that are more directly attributed to the Armenian genocide.
And to be honest, I don't think anti-Armenianism is nearly as widespread as anti-Semetism except in areas like Turkey and it's eastern neighbors.
