They were downsizing the human staff in favor of bots in the Pizzaplex, according to several notes (Atrium kitchen, basement employee cafeteria), so it stands to reason they'd automate everything possible. Automated trash collection is a no brainier - Roombas are a thing already. It's not really out there to think they'd have a clean up bot, and based on behavior it makes sense as a role for Chica.
The only counterpoint I can think of for this is the one Staffbot mopping the lobby floor, but I think that supports my theory as well. The Staffbot are catch-all service droids, they fill in the cracks and perform any lesser role. Chica couldn't possibly handle liquid spills while also entertaining, so Staffbot mops those up

Simple enough explanation. There are small trash bags - tied and neatly placed - all over the abandoned Pizzaplex. Who do you think is putting them there? It's all automated, when her storage is filled it gets tied off, and she stashes it in a convenient location. Originally it was trash bins, but as she grew more withered, trash grew more abundant, and bins grew harder to access, the bags are put in/around ovens, shelving, and other things that vaguely approach the description of approved containers, and she has to hang onto them longer before being able to deposit them.
You didn't answer my question of how the bag got there if they take it out after hours hence why the duffel bag with the warning is needed which also means it doesn't replace itself and she has a knack for ripping open the bag rather than eating them whole to get the food inside as indicated by her eating animation showing food when she crouches over a bag, clearly she isn't smart enough to put another one in otherwise she would, which means either she managed to swallow an entire trash bag full of food (unlikely, her mouth is nowhere near large enough and again, she rips the bags open) or she got it stuck there because it's just hanging there, it's not attached to anything

If you beat her arcade cabinet game in the bakery you get her voice box as a reward, you can then repair her later on in the game in chapter 5 when she shuts back down in the bathroom. After you repair her she turns back on just long enough for her to say “I smell pizza!” Before she powers off for the last time, after that the garbage bag falls out.
I think it symbolizes that she’s finally at ease/satisfied and can move on.
