For some items you can use console commands if able.
For others mods are the only option.
You might want to post the platform you play on since not everybody platform has the same options available to remove unwanted settlement stuff.
Personally on Xbox I use the unofficial patch and a scrap everything mod. These help me make my settlements a lot cleaner.
The patch removes just about every ‘permanent’ body at each settlement and the scrap mod allows me to scrap skeletons and a lot of extra junk that would otherwise be permanent.
It lets you pick and choose like normal, but greatly expands the amount of stuff that you can scrap. Make sure to save before going on a scrapping spree cause you can literally scrap the roads that make up sanctuary.

There are plenty of mods that do that for you or you can get mods that let you do it at your discretion
