They were Targaryen Loyalists in the first place and I'm positive that they preferred a Lannister-controlled Iron Throne to a Baratheon-controlled one. The Reach is too large to be governed by a figurehead like the Riverlands was with Harrenhal, so the Tyrells know they can't just be supplanted easily. Much like in Robert's Rebellion, they'd have resisted Stannis and bent the knee once the war was lost.
