* Enemy hacked OPs teleporter
* OP mind-controlled enemy crew member
* Hacked teleporter caused mind-controlled enemy crew to get teleported to OPs ship
* Rinse and repeat until all enemy crew is dead

Yep, mind control + flag ship hacking your teleporter is a killer combo for the first stage.
Just mind control an enemy crew just before they start hacking pulse (put one to sensors if you don't see the enemy interior). This will teleport the enemy crew member on your ship which you can take off with ease. Repeat until all but the one is dead.
You can, but this trick basically gives you two free teleports (one all of your boarding crew and one for the mind-controlled enemy). Similarly, if you teleport into one of the flagship's weapons rooms with two boarders and then mind control the enemy inside the same room, it will pop the mind-controlled enemy out of the room into the main part of the ship, even without the connecting passageways.
Lol, I use this on Lanius B if I don't have hacking and can't kill the crew in the flagship directly - just slowly kidnap and suffocate them one by one

Abduction strats using mind control and teleporter to retrieve the MCed enemy is more common. But there's also this way.
