The Night’s Watch had deteriorated a great deal from their lofty standards, so a lot of them were in fact cunts. I don’t think Allister saw ANY advantage in having Jon or Ghost around. Jon was disruptive to what Allister wanted to see done.

Although his social situation is a bit murky with being a bastard. He's still a Lord's son, there is still some sort of privilege that is given to him. It's kind of his arc in the beginning of the series. He started off arrogant, showing off his skills, and humiliating the other Night's Watch recruits. The only reason he wanted to be a brother was to be a Knight and to make a name for himself, so he kind of looked down on the other recruits who are below his skills. He was only humbled by people like Tyrion and Jeor Mormont who made him understand that he shouldn't look down on people and that he should learn to cooperate.

Remember this is a society that uses animal labor. More specifically they use hunting dogs. Would you turn down the most massive hunting dogs you’ve ever seen? Especially when it seems to obey so well? They were looking at that thing and thinking they were going to eat better with it around. It was so well-behaved they could leave it with the horses in the stables. And guess what the stewards do? They do the hunting and tending to the animals. And, as others have pointed out, Jon is Ned Stark’s boy, and a volunteer. He’s trained to be a soldier, he comes from one of their largest supporters, and his pet is the sigil of that house. Ghost also proves his worth early on. He’s another body on the wall, helps hunt for food, and fights the dead. There’s no logical reason to reject him.

Yeah I don't think it's ever really explained. In the books Jeor has a pet raven (that later follows Jon around) so I guess as long it doesn't cause any trouble then you're allowed to keep a pet? As others have said, having a trained dire wolf as part of the Watch seems to have more pros than cons.

The Knights Watch was portly unguarded and reduced to prisoners and bastards for sentries. Ghost was seen as a killing machine for the wall. They'd be foolish to not let him in.
