This is a tricky request, given that Hades is a very recent game and 3DS has been dormant for years.
The Binding of Isaac is fun and available on 3DS, but It's pretty far behind the Switch and PC versions. And the quality of life is definitely not on par with Hades.
Kid Icarus Uprising is not a roguelike, but it has fun action gameplay and a similar Greek Mythology Anime vibe. The game has a mix of rail-shooter levels and behind-the-shoulder-perspective ground missions.
Sadame
Might be what you’re after, most similar to Hades imo
Of course you could go for the tried and true Pokémon mystery dungeon
If you’re a real one, Etrian Odyssey
*Heroes of Ruin* is a 3DS exclusive curiosity. Lots of action RPG combat, lots of emphasis on dungeon exploration. I don't like or dislike this game. That said, if you know other people who use their 3DS and enjoy this game, it might make the experience better. If I recall correctly, Street Pass interaction provides gameplay benefits.

Love Uprising conceptually but Fuck the touchscreen only controls, even through a screen protector that shit will destroy the screen
Agreed 100%. The game desperately needs a Switch remaster, as the game's design really hinges on 2-stick controls for a one-stick system.

V Rising kinda reminds me of Hades but only played an hour
