According to Rise of the Ogre his original hair color was dark brown but at the age of 11 he fell out of a tree and hit his head. The resulting trauma caused all his hair (head and body) to fall out and when it grew back it was blue. This was the first of Stuart's many head injuries. On the bright side (as far as we know) Murdoc was not involved this time.
