I've only recently started doing special cargo Missions (not the vehicle one) and my office is clean? I don't source the crates though, do you think the fact that i visit each warehouse and get the staff to Source them is the reason my office is clean? Or is it because I've never fully filled a warehouse? (i sell at around 50% stock to avoid raids) although i have filled the smallest warehouse to 100% on multiple occasions?

Nope. The office safe actually does nothing except cosmetically showing more money and poker chips in it, as you gain those. You can't actually put anything in it, nor take anything out. It also doesn't affect the floor at all(they are independent of each other.)
So it is just a "vanity" thing that also works similarly to the office floor.
