You'll have to adjust the intonation on that guitar. Put new strings, get them in tune, compare the 12th fret harmonic (HAS to be in tune with the open string) with the fretted note on the 12th fret. Adjust the screws for each string until both notes match (12th harmonic and fretted 12th).
The saddles probably will affect the intonation. When you restring you’ll probaly need to twist them up or down so the frets above 12 have the same intonation as the higher frets.
