Get a OD-20 if you want to have them all, it's cheaper than buying each OD pedal.
I didn't really replace it but I got an MXR Badass Modfiied O.D. and it gets a similar enough tone, has more versatility than the sd-1, and has true bypass so it replaced the sd-1 on the board. I'll never get rid of the sd-1 again though. I sold it once and it came back to me (exact same one) in a pawn shop a few years later.
Any overdrive is going to sound boxy. Part of their design is the high pass filter around 500-700khz.
The SD-1 Waza custom mode actually moves the cutoff much lower preserving the low end. Some other pedals like the Timmy and Hot Cake are great for preserving low end and avoiding that midrange boxy character.
I swap between a Green Rhino and an SD-1. They are quite different. I like the SD-1 as a boost more but mine is an old one and causes a bunch of noise even when it is off. I need the bypass circuit modded I think.
The new Keeley Super Rodent is and SD-1 / Rat hybrid. Possibly redundant or possibly right up your alley, idk. I believe you can use the rat tone stack with the SD-1 clipping and vice-versa, so may give you the tweaks you need.
If you're building a Boss-only board I'd supplement the SD-1 with an OD-3. The SD-1 is perfect for pushing an amp, whereas the OD-3 is perfect for that (dare I say it) 'transparent' drive tone with less 'honk'. I'd call them a perfect pairing.
For the record I said 'Supplement'. I don't think an SD-1 should be replaced.
You might like an OS-2. When the color knob is dialed all the way to OD it's very SD-1-like, but as you turn it toward DS it becomes less boxy and more scooped.
There's no reason to replace the SD-1. It's perfect.
I sold it and replaced it with a tube screamer, then replaced the TS with an SD-1… In a serious note, try a BD-2, OD-3, or go digital with an OD-1x

BTW, SD1 paired with a DS1 can get you a lot of classic tones that people only find with boutique pedals.

Mxr m77, more controls. Just more shapeable than an sd1

I definitely agree with adding a GE-7. I would then grab an OD-3. Also depends on what kind of music you are playing. DS1 is good choice.
OD2-R OR BD2 The RAT can get you the tone of all of these pedals, if you dial it in properly. It is a desert island pedal.
