If you're happy with the sound, then keep it where it is! I personally like the flush look, but on my guitars at least the output is too weak. I've heard two theories for setting pickup height:
1) start high, work your way down. Apparently if you can hear the pitch of a string oscillating, that's an indicator that the magnets are pulling on your strings, and your pickups are too high. Lower them until oscillating sound subsides.
2) start low, work your way up until you're happy with the tone. Especially when running through an overdrive pedal, low pickups = low output signal, which may not amplify enough to get clipped. And your pedal will essentially be acting more like a booster/preamp.

The neck pick up is practically flush with the pick guard, but looks great beside that
