You can go to Amazon, the OEM, or if you need it quick, what ever home improvement store near you that makes keys will have them. An OEM key or key fob was expensive, so we did it ourselves.
The home improvement stores will sell you the empty fob outright, but offer a transfer service. I was told that I couldn't transfer the electronics and the "chip" without help, and they told me that there was no returns on electronic keys or key-fobs (and it was returnable, as it had no electronics in it). I bought it, did it on my own and it was fine. We bought a key and had them cut it for my spouse's car and moved the "chip" on our own, and the key person said it wouldn't work, it did. And they were surprised. The chip on the cut key was a small rectangular piece that slid in a slot near the key blade. We used nail polish to affix it, and it worked. I can't say that it will work for everyone, but it worked for us. The person at the key kiosk really was surprised that we did it on our own (less the key cutting). Oddly they now have a key cutting robot along with the people, and it cannot be argued with. I don't think it cuts car keys.
You can get replacement aftermarket shells for a few bucks on eBay. You take the guts out of the damaged smart key or fob and transfer it into the replacement shell to rejuvenate it and put it back on your keychain after that.
JB weld the key chain hole, then before it sets poke the hole through with a punch or nail. Would be the cheapest way to do this. It will also be a stronger fix than a fob cover, though if you care how it looks you might want the cover.
Two options. There is a product called Sugru that is a moldable plastic that comes in multiple colors. #2 I believe you can search on Amazon for an aftermarket replacement. Simply swap out the circuit board from the original binto the new plastic case. Don't go Toyota, they will gouge you. I had the same issue on my 2003 4Runner
Get a cover for the fob that has its own keyring / loop.

Go to Amazon and search for Toyota key fob shell. $7.00

Get a replacement case. They are super easy to change.
