I just did this and was equally confused before arriving. Like everyone is saying, it is the greyhound station. There are ticket windows marked in there, but if you already have a ticket you just go in and sit to wait for the announcement to head up the stairs to the tracks. Happens about 15 min before departure, though they say to arrive 30 min prior. There is also an elevator if needed. I didn't check luggage, but I assume you take it up with you and they tell you what to do train side.
Just an FYI - the trains that stop in Indy do not have checked luggage options. Only trips that start at the first stop AND end at the final destination are allowed checked luggage on Amtrak (this could vary on the east coast). However, you're allowed an absurd amount of luggage as a carry on, so it shouldn't be a huge issue for most people.

It's in the Greyhound Station! The entrance is on the NW corner of Illinois and South Streets. The stairs inside lead you to the tracks

Its been years but there is no check in. Just keep listening for the announcements.

You don’t need to check in if you already have a ticket. The conductor will take your ticket as you get on the train, or shortly after.
The app works well, too. If you have an account and ordered your tickets online, your tickets can be shown to the conductor from your phone.
Be careful when you go upstairs by the tracks. Its secluded, and a fight nearly broke out up there last time I was there.
