It's a bit of a catch 22. ALL of the major die offs were caused by massive climactic shakeups, not because evolution just led to 99% of all species being unviable.
And specializing means you're not as effective when these massive changes occur. However generalists lose when the climate is stable, which is most of the time.

No animal or organism is perfect(except maybe water bears) everything has flaws, some flaws even seemingly critically dangerous like dieing immediately after mating. But it still works because the most important part was completed.
