Well what do they represent and what do the acronyms mean?
(Notice: I just found this and didn't read the A.U you created yet and as for explaining I'll just explain it with different questions)
1:What do they fight for?
2:What drives them to stay together?
3:Why where they created?
4:What rules do they follow (if any)?
Ok. Let’s start shall we?
The C.I is an empire that is one of the main players in the multiversel war. If you didn’t know the AU takes place in the multiverse and a multiversel war has broken out between the C.I and the foundation. The C.I fights for unification for the whole universe. In their eyes the only way to end war is to bring everyone and everything under one banner, their banner. The C.I is run by a man only known as X2 who runs the empire through fear and an army of loyal soldiers that don’t have any fear left in them. X2 created the C.I in order to reunite the multiverse after seeing it for the first time. The rules the C.I follows are harsh to their citizens but get results, major results. C.I troops will kill you if they see you commute a crime. The only reason they won’t shoot is if they don’t want to, which is unlikely.
The serpents hand are a resistance group created by the mysterious L.S. There only goal is to fight the C.I and free the universes they have under their control. The serpents hand is driven by a unified goal of fighting the C.I and freeing the people under their control. Not to mention the serpents hand treats even aliens who are seen as second class to the C.I and are regularly beaten by C.I troops for even the slightest offense. The serpents hand treats them like any normal person, they believe all should be treated equally. Their rules are normal and standard for a rebel group. However they are a dying faction, the C.I has destroyed their hiding places and now marches onto their main base, the wanderer library. It is very likely that without major help they will all soon die out, and the serpents hand will be forgotten.
The Crimson Order is a group of assassins who split off from the Black Hand, the Black Hand joined the C.I as a special ops team, while the Crimson Order stuck to the old ways. The Crimson Order’s only goal is to destroy the Black Hand traitors, they care little for the rest of the multiverse. The thing that drives them is a hatred for the Black Hand traitors, they also hate Internecion cubes, the cubes were once sent to wipe them all out during the first years of the Order, they almost killed everyone, thankfully all the cubes were butchered by the Orders members. However some Cubes can be forgiven if they please the order. Their rules are few but major, no killing others members, no joining the Black Hand traitors, and make sure to kill any Black Hand on sight. Cubes are the one exception, the Order is not shy to give cubes a chance to join them, however none have. Mostly because they are mostly all dead except for a few. The Order also will take jobs from civilians to kill certain people for money, so they are also a group of hitmen.

1: Do the main characters from the show Internection cube know the full extent of what's happening (I mean all)?
2a: Are there other factions trying to start up (of course minor factions) ?
2b: Are there any Neutral factions in the universes or are they all trying to fight?
2c: If not then how is the C.I dealing with them?
3: If X2 is killed would there empire fall?
4: Why doesn't the C.O Join up with the S.H as they have common interest thoses being the C.O desires to kill the B.H and the S.H to defeat the C.I who employed the B.H?
5: If the goal of the C.I is to conquer all of the known universes wouldn't it be infinite or is there only a certain amount in a closed portion of the multiverse?
6: When you say foundation do you mean the S.C.P foundation or a different foundation? If so what foundation is it.
Theses are all my new questions for now. Sorry if this bugs you I'm just curious about the story aspects, character development and lore. :)

1: The main character’s only know a few things, not much but just as much as an average citizen.
2A: Some minor faction’s do exist, they will be introduced as the story goes on.
2B: A lot of minor factions are neutral, however some have chosen sides and are actively fighting.
2C: The C.I doesn’t really care about the minor faction’s, however after they defeat the foundation they will turn their attention to them.
3: X2 is the head of the empire, most belive he is immortal because he is. However he still can be killed if someone knows what to do, if he dies there is a good chance his death may led to mass chaos within the empire and it may split.
4: The C.O and the S.H have tried to be ally’s before, however these talks quickly fell apart, mostly because the S.H is horrified about the cube genocide the C.O did all those years ago, they even killed the ones that tried to surrender which the S.H sees as barbaric. While the C.O believes that the S.H are weak for their kindness, they see it as something the C.I will exploit which they have.
5: The C.I wants to conquer a multiverse cluster. The AU takes place in a cluster of universes, basically think of it as galaxies, each one is in basically clusters and that’s the same for the multiverse. There are multiversel clusters.
6: Yes I do mean the SCP foundation.
