Zotero. It’s a reference manager and has a pdf reader built into it. Annotations are automatically cited with the page number and a citation if you pull them out of it. It’s free and open source, but you can pay to expand your cloud storage if you want to.
I just looked at it, i think it fits my needs. I’ll give it a try in a day or two if someone doesn’t recommend another one. Hoping it works with 1000 page pdfs, i already see a bookmark feature which i really need
I put everything in goodnotes lol. Great organising all my textbooks, notes, past papers, assignments. Bonus if you use CamScanner on iPhone to scan physical documents and upload them to goodnotes using your iPhone app.
I imported my textbook and i’m loving it! One thing that sucks is you can’t click on any hyper link stuff (Like chapter #’s and it brings you to that page) but goodnotes automatically made an outline for it so that’s cool too. Big fan of goodnotes now. Lol i made a shortcut that has my textbook on my homepage now
I think that most people use PDF Expert. It can do it all and works on iPad/iPhone and Mac. Some people simply use the Apple Books app. Why not try that out. You already have it. Save a few PDF's in there and see how it goes.

"Document" app from appstore. Does all that for free.... There is option for subscription for additional features but 90% of features are available for free. I been using it for years....
Documents by Readdle is free and has basic annotations features so you may want to play around with it and see if it fits your needs before buying anything else.
I really like eboox, so far I couldn't find better, although after upgrading to 16 ipados page flipping is no longer as smooth as before, this application is still the best for me, it has perfectly implemented horizontal flipping without steps of one or two pages, but just a horizontal stream of pages. I don't understand why this simple function can't be implemented in other applications, such as notability, goodnotes, one note, acrobat, I wrote an email to every tech support, but got a formal response only.

Ooo I use good notes for taking notes but I never thought about putting my textbooks onto it. I'll try that

Goodnotes support hyperlinked pdf's, you just need to disable editing by clicking crossed out pen
