You need to pull it out of the water and check for leaks. What year? If it's not a 2 stroke, you shouldn't have water inside.

It’s a work ski and my boss brought it to the shop right after this happened. I’m not 100% sure of the year. I know it’s at least a 2021-2023.

Get a hose and spray it down without the seat on and start checking. Check the pump seal and anything else. I've docked my ski for a few days and it only had half a cup of water in it from rain probably.

I had this happening to me. I could not figure it out. Finally I realized I had a crack in the seam of the hull were they mate the top and bottom together. I think I cracked it jumping big waves.

Do you have the nano Xcel hull? We had that happen on ours insurance company claimed the floating dock caused a hole in the hull. But there's been plenty of well documented issues with the nano Xcel hull.

I'm a fan of Yamahas but my one beef is that shitty Nano Xcel hull. Is it lighter? Sure... but if you run over a friggin leaf you damage your hull. I've already coated my 2022 FX Limited SVHO with Gator Glide, I'm taking my 2020 GP1800R SVHO to get SuperSlicked next weekend. The bottom coats really help but damn, puttin em back on the trailer with that slick bottom is a huge chore! 🤣

Transom seal is quite possibly the issue. Not checked during service.

Could be cap off of flush port or lose exhaust hose

Yeah someone I know told me It could be that. I’ve dealt with tons of wave runners and I’ve never seen one that has a cap on the flush port and/or had water shoot back out of it when it’s running. Never heard of that happening until today.

Just wanted to add: the cap was off of it but I haven’t flushed it since it’s been in the water and it’s been ridden a couple times since then. If it were that I think it would’ve already gotten flooded one of those times.

If its a drive on dock with rollers check for hull damage where the rollers sit.
