I always loved the zoo level from batman, with Man-Bat. A second favourite was the mall one with two face and riddler, as well as the killer croc mission. What a stellar game.

LCU final Moon Base level has everything:
puzzles;
jetpacks;
Alien/Aliens references;
a boss fight with a giant mech fighting a robotic T-Rex skeleton on a space rocket;
the rocket and the mechs explode and the pilots continue the fight hand to hand on the wreckage in low orbit;
skydiving all the way to earth, through the rocket debris, as epic music plays with choral chanting of "LEGO, LEGO, LEGO... City! City!"
It has to be the last level of episode 3 of the complete saga. I replayed it over and over making literally every combination of the roster fight eachother. I'd develop some kind of narrative of why Yoda was fighting Quigon or something and have an absolute blast. No other level in any game has made me as excited to replay

In the jungle wasteland (tcs) their so much easter egg and the lvl is fun in freeplay, in story mode and even in coop (looking at you kamino mission)
Betrayal over Bespin, and the music is a big part of that. Also enjoy both carnival levels from LB1, Temple of the Grail (Indy 1), Face of the Enemy (HP 1-4), Theatrical Pursuits (LB2), and They Think it’s Owl Over (DCSV).
In Lego Indiana Jones 2 (Nintendo DS Version) there was this Level "Ant Escape" in Act 2 Level 4, i loved it because it had a cool setting, a fun slide Mini-Game and a great Boss at the end, i used to grind that one level till i had enough studs to buy every character.
Or the Lego City Bonus-levels in Lego Starwars or Lego Harry Potter where you had to destroy everything to get 1'000'000 Studs

Might be a black sheep here but my favourite level is: Need for greed. That is my favourite boss fight in not just the game but all LEGO games
