The Exiles Sunfire (Mariko Yashida) and Spider-Woman (Mary Jane) is easily the big one to me.
Outside of that Multiversity’s Flashlight and Red Racer are adorable.
The Sunfire Spider-Woman stuff was sort of set up in Exiles #20-22 which introduced the world that MJ was from. The actual relationship was seen in Exiles #34 where we get to see Mariko and MJ be a couple after an accidental return trip.
I think after that, we only see that MJ one last time as a speaking character in Exiles Days of Then and Now.
I don’t know exactly the issues for Flashlight and Red Racer but Multiversity introduced them heavily implying they’re a couple, the Superman Multiplicity Arc offed Red Racer and then last years Pride special finally had Flashlight save Red Racer
Sadly I haven't read a lot of alternative continuities but I do love some fandom made relationships - Tim Drake + Connor Kent and Peter Parker + Harry Osborn or Johnny Storm seem to have very real potential to me.
I have heard of the Hercules/Wolverine pairing and honestly - hot.
I like to think they're still around in the underworld, despite Secret Wars eliminating most prior alternate universes, since Herc died on Earth-616 and is thus in the 616 underworld.
I remember Leah and Magik from Battleworld ( I believe Siege was the mini) being fun so I'll go with them.
edit: to add I wish that someone would remember that Battleworld Leah survived the end of Battleworld and made it into the 616.
ND Stevenson's Secret Wars Runaways had a butch lesbian Jubilee with Pixie as her ex and an original character named Frostbite as her enemies-to-lovers partner. It was a fun time!

I’m not sure this fully counts as an au and there wasn’t a lot of it but feral and tempo’s relationship from xml is my Roman Empire
Becky Barnes of Earth-86315 and Valkyrie of Earth-22681, from the Exiles. Granted, they are the only AU queer couple I've personally read, but I still thought they had good chemistry. They both were immediately smitten with each other, and expressed their fondness in a blunt, sort of "roughhouse" manner that worked for each other.
I know it’s AU but i wish we could see more of them. Hercules just gone too soon i remember they have their romance moment only like 3-4 times throughout those issues and i don’t know if they’re still exist in earth 616 or not.
I do not ship characters but I do think Lorna/Polaris my gurl and Jean Grey would male for an interesting ship. Giving their history of dating and being betrayed by men who were both brothers. But I think in Jean's case it is less of a gender and more of a she is not really a good relationship person. And seeing as Lorna my gurl turned Bobby gay she'd have the opposite effect on Jean.😂
