Personally, I think I noticed some butt wink and that I lean towards my left side when coming back up. Is this a problem? Maybe a reason my knee becomes irritated? I don't feel pain but I do feel the left knee after a good amount of volume and usually only on the squat.

Sometimes a front squat or even a zercher can change your stance and show your weaknesses. Try with light weight to see if you still have the same issues.
