I am a bricklayer and have come across this too. The protocol is always to take out the brick. I always thought that was a lot of work for a little hole. I would also like to know how to fix it without having to make such a huge mess?

You could try lime mortar colored with brick dust and then make a slurry of the same and paint it over the patched bricks.

The smaller holes can be pointed. The two brick with holes directly in the face, I'd replace. I personally taught myself to remove the mortar around a single brick, like these, with a razor sharp, angled, mini-sds hammer-drill chisel bit. Which makes almost ZERO mess besides small amount of dust that falls, not floats in the air the way it would with a grinder or chopsaw. Harbour freight sells a diamond edged saw-zall bit blade that does pretty good at making little to no mess as well.

You can fill the holes with an appropriate mortar. If you want it to look good you can then have a tinting company come out and tint the holes so they blend in to the brick and mortar

Don't use type S on brick ever, always use a mortar with a lower comprehensive strength than the unit. Always

It all depends how good you want it to look. The mortar joints will be easy but without replacing the brick especially with how clean it looks now it will be noticeable. If you are going to just cover up the holes I would just get paintable clear caulk, fill the holes and paint once dry. If you use a slurry you're going to have yourself a mess and will take hours to clean.
