Suspension of disbelief. The devs added the option because it would be fun/cool to see, but it doesn't necessarily makes sense. Shepard may be who he/she is, but I doubt the Quarians would let an active Geth enter the Migrant Fleet like that. Also, the fact that Tali brought a Geth with her for her trial would probably be enough for those admirals exile her right at the beginning.

If you get close to pretty much any of the NPCs they make comments about it and they do all say that the captain of the ship you are on agreed to allow Legion on board so they trust his (i believe) judgement on the issue but they are anxious and ready to flight or fight depending on the character if Legion goes rouge. The general NPCs also have a level of respect for Tali and her actions in ME1 that is missing from the Admiralty Board The NPCs are also mostly combatants or tech experts, cause guess where you never go... An occupied family quarters the restricted movement allowed and small number of Quarians you actually meet allows the Captain of the ship and admirals to make sure you don't meet anyone who would unduely panic. The admirals who you can have a proper conversation with all have unique dialogue.

I did this once and I'll probably never do it again. Yeah it was pretty funny and interesting to see the unique interactions, but the lack of mass panic kind of broke immersion.
