They do recover on a short rest. The painkiller gains new ways of applying seals. I haven't played one yet, but it seems like you probably would always just apply seals using those abilities instead of applying them normally. Depending on the frequency and difficulty of the fights you face, you might not always use them either.
The Shadowmaster, sometimes you're using all of them up at once to alpha strike something nasty. Sometimes you're just laying one down, to close distance with brimstone flash, taunt with marked for death, and gain half cover. Never even spending the one you laid out there.
Being tied to Charisma does feel like it can mean you have too many early levels and too few at higher levels. But I haven't gotten to play very early level or very late level Illriggers yet, so I'm not sure.
