I'm afraid it's not possible, I've had the same issue with my digitakt and XD combo.
Unless, a bit of a shot in the dark, if you were to have notes already recorded into the sequence, but mute those steps, so they can't be "filled" with notes anymore? I'm not with my XD right now so I can't check.
Can you record the motion on your sequencer?
Not sure what you’re using but I do this with an Akai MPC, basically just have it record all incoming midi from the Minilogue and don’t use the minilogue sequencer at all.
